Dr Hilary Jones had pointed out there were a number of potential health problems with taking the malaria and lupus medication - including heart failure.
Schofield then interjected: "Sadly, Donald Trump is still here."
He was slammed on social media by viewers - with some even calling for the presenter to get the sack.
One viewer said: "@SocialM85897394 did you hear what Schofield said on this morning? When referring to Donald Trump " he is still alive unfortunately " well out of order should be sacked".
Another wrote: @ITV@GMB So, you find it acceptable that Philip Schofield is allowed to say that "sadly Donald Trump is still there" on live TV do you? A supposedly un-biased presenter. Shame on you."
He wrote: "So Philip Schofield just said that "Donald Trumps still alive, Sadly"
"Hopefully he receives the fury of twitter like Mirian Margolyes received when wishing Boris Johnson died #Sausages".
There is no evidence hydroxychloroquine can fight coronavirus - with public health bodies warning the drug may cause heart problems.
Boris Johnson's spokesperson was also keen to shoot down a link between the drug and deadly disease today, saying taking it "is not something we recommend".
It isn't the first time Schofield has taken a swipe at Trump on the daytime ITV show.
Last month, he blasted the "stupid" president over his claim that disinfectant could cure coronavirus.
He fumed: "It's incredible to think that anyone who stands in front of that mighty White House sign could be so stupid."
Trump told a White House briefing the Department of Homeland Security had shown how disinfectants – including alcohol and bleach – can be used on surfaces to kill the virus.
He said: "And then I see the disinfectant, where it knocks it out in a minute. One minute.
"And is there a way we can do something like that?

"By injecting inside, or almost a cleaning, because you see it gets in the lungs and it does a tremendous number on the lungs, so it'd be interesting to check that."
Since then the increase in people using disinfectant has rocketed - but he doesn't think it's linked to his comment.
The president instead backtracked and claimed he was being "sarcastic".
